autobox is only 3 speed manuals can be 4 or 5 speed so the ecu needs to be mapped to cope with the different driving characteristics of the transmission especially the shift points built into the autobox; with a manual you can drive it according to the engine and choose your shift points and you learn the characteristic of the engine and adjust your driving style accordingly
